Michael pulls her close when the Matrix is activated. He knows she could breath underwater, but needs her to talk to him, so once he makes it to the surf he creates an orb of surface air (75% nitrogen, 20% Oxygen, and small bits of other gases that would not affect them) and they walk until they reach a good depth.
"Okay, I'm going to build a few things down here. I know sea water can be really corrosive, but the Atlanteans have done a great job resisting that. What did you use again for your buildings?"
